Canonical Tag URL Wizard

My Shopify store is approaching six months old and have had very few visitors and sales. I know a bit about SEO and could not figure out why things have been so slow. I was using another app to help out with setting up my canonical tags and started wondering if there was in issue with this other app as only 1/12 of my pages were being indexed (have almost 100,000 pages).
